Did you import the project into Flex from SVN, or did you check it out to
disk (using TortoiseSVN or command-line SVN) and then open it from the file
system in Flex? I've only ever imported projects from SVN straight into
Flex... perhaps that's required for it to "connect" to the project properly?

I'd try going to the File --> Import... menu item and selecting "Project
from SVN" (or whatever it is) and importing your project that way.

I can install it fine. I can open the SVN Repository Browser and it
connects to my repository. The part that doesn't work is the icons
on the files and when you right click on a file, the only option in
the team item is "Apply Patch". It acts like it is not installed.
It doesn't recognize files in the project that are in a Subversion
repository.

I am using Subversion 1.4 command line version. Also I am using
Tortoise SVN 1.4. I wonder if the repository version will cause it
to fail. I know you can't use Subversion 1.3 client when you have
used 1.4.
