John, Many developers are running Vista with Flex Builder - Including myself until I downgraded back to XP - so I don't think you encountering an issue with the Flex Builder setup program... sounds to me more like an issue with hardware. (Like the machine is having BSOD)
I would double-check to make sure you have the most appropriate and up to date vid card drivers, bios firmware, vista patches. Also, running RAM diagnostics (I think there's a memory tester built into Vista) or disk check (cmdline chkdsk and/or vendor provided disk check tools) wouldn't hurt either. You might also want to check your Vista system/application logs to make sure you're not getting any errors when you run the installer. Also, if you bought Flex Builder, I would think that Adobe has 30 days support or something?
