Flex can only run flash movies at 24 fps. So your Flash movies will look slower, especially if you are trying to render at 40 fps. When working with Flash content in Flex you should always set your Flash movies frame rate to 24fps. This way they will look the same in Flash and Flex. There are a few work-arounds to control the actual display rendering though. Look into that.
