You can get Flex to play nice with Vista Aero Glass by using a new version of Java with it (I can't remember if I manually installed a manifest file or not next to the javaw.exe file).
Basically, you'd set up your Flex shortcut like this: "C:\Program Files\Adobe\Flex Builder 2\FlexBuilder.exe" -vm "C:\Program Files\Java\jre1.6.0\bin\javaw.exe" It's been a while since I ran it this way in Vista (I got rid of Vista for other reasons), but I do remember getting it to work this way.
