Feel free to file a bug, but last time I investigated an issue like this it had to do with matching up application size to application content.

I'm not sure customize HTML wrapper could work right or not (I'm using the Flash CS3 HTML wrapper). As far as I know a few coders in this list had tested before also myself I didn't find it could work perfectly.
