I wanted to modified/expand on my previous comment. In the Flex3 Beta, it is best to only specify -target-player if the compiler complains. The -target-player option implies you will require a minimum version of the player as specified in the option. So you should not specify -target-player=9.0.60 if you don't require that version of the player in your html-wrapper.
