Peter, Flex Builder 2 won't work with Eclipse 3.3.1. Flex Builder 2 was built on Eclipse 3.2 platform and is not compatible with Eclipse 3.3.1. This is a known issue.
You can try Flex Builder 3 beta. That will work with Eclipse 3.3. There is also a work around available to install Flex Builder 2 on Eclipse 3.3 See the following link. I tried but it didn't work for me.
