Holy crap it works!! All I had to do was make sure that the .swf files were named something different. For some reason because I was using main.html and main.swf in both sites the swf was getting cached I guess. So I created one Flex app called RemoteTesting-1 and one called RemoteTesting-2. I then compiled and pushed RemoteTesting-1 out to mySite-1 and pushed RemoteTesting-2 out to mySite-2 and each are working now using their own respective Application.cfm's.
