Its important to note that this was a security measure added to the player to avoid phishing scams. You may want to consider whether AIR would be more appropriate for your project.

Apparently this is definitely possible in AIR, with FullScreenMode.FULL_SCREEN_INTERACTIVE. In the browser player, its not supported. People have had varying success with setting focus into an HTML textfield after the app goes fullscreen and then capturing keystrokes and sending it back to Flash via the ExternalInterface APIs.
