Using transparency causes some sort of "mode switch" inside Flash. It used to be one of the tricks you could do in order to get around a bug that was in the player for years where movement over the top of a bitmap would cause parts of it to shift around by a few pixels. So my long-winded point is that it's probably a fundamental thing.
BTW does that bug still exist?
