If you know they're going to be small files, and you need to do it through soap, you could probably do a normal upload to a cache on your server, re-download the file (so your flex app knows about it), and then encode it as part of your soap request. Awfully inefficient, and may require monkeypatching or subclassing mx:webservice or SOAPEncoder, but probably doable if it's a requirement.
Or perhaps a custom server-side proxy that takes a file and a POST form and forwards a SOAP request on your behalf, proxying the result for you.
