I think the issue here is not purely USB controllers but IRQ sharing. If you disable a USB controller that isn't sharing an IRQ with the Flex, its probably not going to show this level of performance increase.
Go to device manager, select the Show by Connection item under the View then expand the IRQ button. When you find your 1394 device, see what other device is on the same IRQ. Try to disable any of these devices that handle a lot of data (USB, etc).
