There are pros and cons to each. WL can be a pain, but op wise is much better.  
N1MM handles certain contests better and better integrates PSK contesting, but 
has com port limitations.

This isn't much of a help, but I pitched WL about a year ago just due the
mess that you have to do with getting their .ini file working.  I'm very
good a interface problems, but WL was just a pain.

My 2 cents that might save you a bunch of time is to move to N1MM.  It is
free and works very well.  Development is happening daily almost.  It is
written by contesters for contesters.

I have mine running on a Flex 3000 just fine.  You will have to use VSP
manager.  I also believe that N1MM will support S02R much nicer which is
great for the 5000.

You may also want to add DDUtil to talk to the radio and then have WL (or
N1MM) talk to DDUTIL.
