To overcome that problem we would need a texture-scale animation that and scale exactly the opposite to scaling the 3d model.

Alternatively you design a building of the maximum height you want to represent, and simply sink it below the terrain to get the desired height. This is how the generic skyscrapers work in the scenery database.
