Vassilii, as far as I know the X-Plane format does not support waterways at 
conventional airports but it does support "seaplane bases" (record type 16) 
with water runways.

Example taken from the FG CVS airport data :

16   1326 0 0 5CA9 Konocti - Clear Lake
10  38.977675 -122.717766 12x 120.00   3000    0.0000    0.0000  500 111111 13 
0 0 0.25 0
18  38.980050 -122.716002 2 Light beacon

I do not know of many mixed airports - Honolulu must be one of very few 
airports that has both hard surfaced and water runways.
