Yes. Move everything back! FlightGear complained about a missing file ~/.fgfs/autosave.xml, so you moved the base data into ~/.fgfs/? That makes no sense to me. Just ignore this initial complaint about autosave.xml. FlightGear will *automatically* *save* some menu settings there.
