This sounds like something similiar I experienced with freeglut.
There is a problem when the window is created and you have a task bar showing 
(in my case the KDE taskbar).
The FG window gets created at say 768 minus a few pixels for the task bar but 
freeglut reports the window size as a full 768 pixels high to FG.
This shifted all the hotspots way off in the vertical direction like you 
mentioned.

If I minimized and restored the FG window it fixes itself.
However I compile with SDL now and the problem is gone so it seems to be a 
window creation problem with freeglut.
