I had thought that is must be in 0.9.10 already, but I was wrong. You 
need the development
version for that. The old route manager was quite limited. It allowed 
adding/popping waypoints
via fgcommands. But as I'm not at my computer I can't say much about 
that, and I think that
spending time for it is a waste of time. It's declared obsolete and not 
supported in versions
after 0.9.10, as we have a much more powerful way now.

Yes, you can easily do that in the development version. Just write the 
waypoint or the
command to the property, as in

  > set /autopilot/route-manager/input @clear
  > set /autopilot/route-manager/input [EMAIL PROTECTED]
  ...
