I have added a test Scenario to FGDATA/Environment/environment.xml:
  <scenario>
      <name>Layer Test</name>
      <metar>XXXX 012345Z 15003KT 12SM SCT010 FEW020 BKN040 OVC100 BKN200CI 
10/08 Q1015 NOSIG</metar>
      <description>Testing the cloud layers</description>
    </scenario>

It contains 5 layers of clouds. This is the result, I get:

which looks good to me - all five layers set correctly.

Could you add this scenario to your environment.xml, start flightgear, select 
the "Layer Test" scenario and post a screenshot?
