Yes, you can rebuild 1x1 areas or even individual tiles (in the last case, you have to make sure the airport doesn't overlap tile boundaries). It gets a little tricky, but something like fgfs-tools-server --width=1 --height=1 . . w076n45 will rebuild a 1x1 area.
