Yes, cygwin is a copy of bash running in a Window command prompt. However, it sets the path to the cygwin binaries and you get all the benefits of bash (tab completion, history, redirection, pipes) that the windows command shell does not have.
I have never tried to run fgfs in a Windows command prompt, and seeing as I am at work, I cannot try now :-).
