Are you using linux or Windows? I use fgfs under both operating systems. I almost always have to change the axies assignments for the joysticks if I am using them with Windows. This is fairly easy after using js_demo to see what axies are assigned by the Windows driver to which lever on the joystick. Usually the hat axies are offset under Windows from their linux values. So if there is an xml file in \data\input\Joysticks\Microsoft\ that works with your joystick under linux with the hat axies 4 and 5, then they may be 6, 7 for Windows. Again js_demo (which is in the same bin folder as fgfs) should make it clear which axies to change to.

Also, you might find the discussion and examples in "Getting Started" Section 4.5, to be helpful. In that discussion, the folder data is called FlightGear. You can find this in /data/Docs/InstallGuide.
