One way to get this behavior is that your messages include one
'References:' and/or 'In-Reply-To:' header that would refer to the
message(s) that you are replying to. See section 3.6.4 of RFC 2822.

I suppose that if Hotmail would have this feature, it would be turned on
by default, but you should look for something around that. On the other
hand, it seems puzzling that Hotmail knows how to deal with those
headers (as it shows you the threads constructed by others), but does
not know how to generate them.

I'm affraid I can't help you more, as I never used Hotmail...
