I'm not sure I understand your problem.

The rule of thumb is to create a separate scenery directory for scenery that doesn't come with the base package and extract the downloaded file in there.

New version of FlightGear separate Terrain and Objects, but since there are no Objects for scenery other than the one included in the base package that shouldn't be a problem.

After that you could specify multiple scenery path by:

UNIX:
--fg-scenery=/usr/local/share/FlightGear/data/Scenery:/home/user/Scenery

Windows:
--fg-scenery="C:\FlightGear\data\Scenery;C:\Scenery"
