The "system.fgsfrc" file is obviously overwritten every time FlightGear runs as

There is a difference between fgrun and fgfs. The later is FlightGear, fgrun is a different project. This made the discussion a bit more complex.



This is the information contained in my "system.fgsfrc" file located in "E:FlightGear\Data":-

--fg-root=E:\FlightGear\data
--fg-scenery=E:\FlightGear\data\Scenery;E:\FlightGear\scenery
--airport-id=KSFO
--aircraft=c172r-3d-jsbsim
--control=joystick
--enable-mouse-pointer
--disable-random-objects
--disable-ai-models
--time-offset=1200
--generic=file,in,5,,

This last line should not be there.
To remove it you will have to alter the Input/Output section of the advanced submenu of fgrun and select the --generic= line and delete it from there.


This is the relevant path entry in the "joysticks.xml":-

Actually it doesn't seem to be a joystick problem that prevents the program from running.
