Terry,
It sounds like you must have a joystick plugged into your system. That's the only thing I can think of that would override your control settings like that.
Oh, and for compiling SimGear/FlightGear. I don't think MSVC6 is quite up to the task. I think you need MSVC7 or newer (or you could go with cygwin or mingwin which are open-source compilers.)

I've been searching around the internet and pouring through the source code trying to find the answer to this one and have been unsuccessful so far. I used the binaries on the FG website to install a complete copy of FG after I had a lot of trouble getting Simgear to compile correctly -- errors with the modellib.cxx and personality.cxx content (speifically the iterator calls). The problem I am having now is that my keyboard is not controlling the plane. I am unable to change the throttle settings at all. When I hold down any of the keys designated to move the elevators or ailerons, they are constantly being reset to center. I can watch the HUD or go to external views and watch the surfaces 'stutter' when I am holding down any of the keys for those surfaces. It is as if when I hold down the key, FG is getting the command to move the surface and then a millisecond later gives the command to set them back to center. So they just 'stutter'.....
Some of the other keyboard commands work like brakes, open canopy, pause, panel on/off, change views, ect. The mouse works in modes 1 (clicking around the cockpit) and in mode 3 (moves view) but it has the same problem as the keyboard when it comes to controlling the flight controls. Same thing... I can move the mouse around and watch the indicators in the HUD or the surfaces in external view and they start to move and then re-center.
I started up FG with a HTTP server and logged into it via my laptop. When I make changes to the throttle setting, nothing happens. It stays at 0.07(more digits) regardless. I also whipped up a quick TCP server in C++ for my laptop and had FG send out generic data on the throttle and flight surfaces and from the data sent to my laptop, none of the surfaces or throttle are moving.
Also, I have tried using the keyboard and mouse as the control setting in the config. I do not have any joysticks installed on the computer at this time. The only HID's I know about, besides the keyboard and mouse, is a TrackIR3 Pro and a graphics tablet. The TIR3 is turned off and no drivers are installed for it and the tablet is unplugged from the USB port.
I tried to do my homework on this one before wasting anyones time. I hope it is an easy fix but not one that is so obvious the I feel like a dummy. :-)
