Hi Martin,
I prefer the "KISS" principle - keep it simple, stupid.
Therefore I would not recommend to install the new version over the old one.
This is how I do it:
Install the new version in a new folder, ie [FlightGear99]
Copy the files [atlas.exe, map.exe and mapps.exe] from
FlightGear98\bin\Win32\ => FlightGear99\bin\Win32\
Copy the folder [Atlas] from FlightGear98\data => FlightGear99\data
(then you have FlightGear99\data\Atlas)
Rename FlightGear99\data\Scenery to FlightGear99\data\SceneryNew
Copy the folder [Scenery] from FlightGear98\data => FlightGear99\data
Copy the content of FlightGear99\data\SceneryNew (folder Terrain and
Objects) into FlightGear99\data\Scenery
(this is for security reasons as I don't know whether there are changes
in the default KSFO scenery you get with the new FlightGear 0.9.9, so
you overwrite the old FG 0.9.8 default scenery with the new one :-) )
Start FGTools. Select new FlightGear99 folder with the button "select
FlightGear default folder", the pathes to Atlas and Map are autofilled
(if these programs are copied as described above).
Run fgrun and Atas via button "run flightgear wizard and atlas".
On my new install, FlightGear wizard takes all the "old" values, then
you don't have to type them in.
But control it by pressing the "advanced" button and then the menu entry
"Input/Output". You should read "--nmea=socket,out,5, [YOUR COMPUTER
HOST NAME],5500, udp". Otherwise read the FGTools manual again - you
once configured it already!
That is all!

If you are working with Cygwin-CVS versions, I made an improved FGTools
version 1.2 to start FlightGear CVS version directly from Windows
without firing Cygwin. And you get a nice GUI for all important
paramenter, too. If interested, just tell me.
