Okay, spoke too soon. When I click on an aircraft like "Cessna 172R" my mouse pointer turns to the please wait icon and nothing else seems to happen (5+ minutes now). Is this normal? Is it building a cached copy of the aircraft geometry or something?
Thanks for the tips guys. The above is my last remaining hurdle (or at least the next one that I'm aware of). Has anyone else seen this or know what causes it?

The "Select an aircraft" window only repaints on the left column (aircraft list), and along the bottom (Status:____, Author(s): ______, Defaults button, Load button, Save As... button, Prev, Next, Quit buttons).

The larger right section of the window never paints at all (still shows background of lower un-related windows or desktop background still shown there), and if I do "top", CPU usage is at first normal, but as soon as I click on an aircraft within the fgrun window (or even the Quit button), I see fgrun is taking 100% of one of my CPUs, and the Quit button doesn't actually close anything, I have to do Ctrl-C in the terminal from which I started run_fgrun.sh.

Jeez, am I an idiot (I tend to think from past experience that I'm not), or expecting too much from this "automated" script?
