The problem with the old Class and Function Reference chapters was that there was no way to have the "Prev" "Index" and "Next" links in the navigation bar at the bottom of the pages, so they didn't quite fit. I suggested removing them from the main page because there were links in the top tab and the left hand frame. If it's going to be an issue for people moving from the 1.1.x docs then I'm sure we could provide links from the main page again... +0 - I'm neutral on this one.
