I was checking the program again and it seems the problem is only with one specific subwindow. All the other windows show up fine and the window on top is the one that catches the clicks (I just need to work on bringing the window clicked to front).
I checked my code and I haven't used any modal/non-modal commands but for some reason, this "special" subwindow catches all the clicks (that fall inside the window) no matter if it's on top or below other subwindows.
