You will need to give us more details.

What version of fltk.
What host operating system.
What target platform.
What toolchain.
What window manager.
Do the examples from the test folder work correctly.
Can you post a minimal, complete, compileable example that exhibits the
fault.

Assuming all else being equal, it may be a graphics driver bug from the
sound of things, though that is pure speculation. Another possibility is
that you have done something unexpected in your code that is triggering
this behaviour.
For all I know, the gremlins are sneaking in behind the other window and
stealing your pixels - though that may turn out to be too far fetched.
