I didn't find any easy solutions to this, so I'll just post my story here. I wanted to do a slight change to the Home Page URL; and found I had to change the homepage URL in two places:
Root -> TODHomeURLString in /Applications/SSBNAME/Contents/Resources/Config.plist and Root -> TODHomeURLString in ~/Library/Preferences/com.fluidapp.FluidInstance.30Boxes.plist This fixed it.
