This happens to me too and I find it really annoying. It happens because in every link that you get in notifications, part of the query string shows your email address. That matches the "allowed URLs" for gmail and so Facebook is allowed to open in the SSB just because it has your email address in the query string. It could probably be fixed by creating some kind of "exclude" character in the Advanced preference pane for facebook.com.
