Hello Matthias, I've seen this issue before (Layer 'XXX' defined in template file is overridden and not used); it is a fault with FME that has been fixed.
If you open the properties of any destination Feature Type and you will see the usual tabs; General, User Attributes, Format Attributes. In this case you also get a tab labelled Parameters. Click the parameters tab. Here you will see two settings; Default Layer Colour and Default Layer Linetype. These two settings are wrongly overriding what is in your template file. The fix for this should be in any build greater than 1592 - so you will need to upgrade to the latest FME2005-beta version to have this work correctly. If you aren't able to upgrade and need to set colour/style then instead of defining it manually or through a template you could set it in this parameters tab. Hope this helps.
