Bryan, To my knowledge nothing has changed - use the Swizzler (the [+] button instead of the [...] button) when creating a new workspace and it will let you add a folder instead of a file.
If you change the source dataset in an existing workspace be sure to add a merge filter to your single Feature Type to let all your data pass. Particularly important for CSV data.
