Of course the ports need to be switched round (you want to keep failed features, not passed). The documentation for the SpatialFilterFactory is more detailed than the transformer docs. For "meet-interior-disjoint" it says that "...one instance where MEET succeeds and this predicate does not is when a point lies on a polygon's border." So change 'disjoint' to 'meet_interior_disjoint' and give that a try. I hope this helps. Don't know if it works for all your data but it certainly seems to work on the workspace you sent.
