Hi Brian, Conflation is a complicated operation, and really requires an understanding of your underlying data to get it "right". It is also very difficult to get it right with only automated processes. If you're doing 85% of it in an automated fashion and the rest by hand, you're doing well.
There have been several conflation-related discussions over the last year. Some of the workspaces generated for polygon conflation are available here: http://www.fmepedia.com/index.php/Overlap-Sliver_Removal_Workspace Neither of these helps much when there are unclosed gaps. You may also want to look at transformers such as Snapper, CoordinateRounder, AreaGeneralizer and AnchoredSnapper if they fit with your goals. For the almost-inevitable manual cleanup, I would suggest looking at the the open source Jump Project (http://www.jump-project.org/). Along with some nice plugins for common conflation needs, the editing environment is designed to make manual conflation tasks as easy as possible.
