Thanks to Ray Kinser from California CAD Solutions for the quick answer to this. Under the View Menu, check the Windows/Feature Connectors. Then one can select all input features, and the intermediary Destination (e.g., boundsestractor:input) and click the connect button. Presto! all connected.
Ray also pointed out that when adding the input files, one can select the data type and add a folder using the "+" option to add or remove folders as datasets (e.g., for GeoTiffs: f:\geotiff\*.tif).
