Dear Ramesh
 
You can overwrite the ArcSDe feature class by INSERT options in Transaction Parameters and do the column matching of both source data (DGN) and ArcSDE feature class.
 
Easily you can delete the ArcSDE feature class in ArcCatalog if it does not have any relationship classes within the feature dateset. Still you can delete the feature class in ArcCatalog if it has relationship classes within the dataset. But in this case the related feature classe will also get deleted.
 
NOTE: I dont think FME will be able to delete the ArcSDE feature class.
 
If you have any doubt in the migration from DGN to ArcSDE, you can ask me. I have fair enough experience in this migration.
