Just to let everyone know, such a feature has already been added to the 
FME 2007 beta releases.  'Transformers -> Upgrade Transformers' will 
bring up a list of all the 'old' transformers -- ones that have a newer 
version available.  You can select which ones to upgrade.

I should add a warning here: Upgrading transformers is potentially 
dangerous.  If a transformer has changed dramatically, upgrading a 
transformer may cause it to function differently, or not at all (this is 
why we don't upgrade them automatically).  Make sure you back up your 
workspace before upgrading, and ensure the workspace still runs as 
expected after upgrading.
