David, When FME sets up a translation it automatically maps each source "Feature Type" (in this case each .shp file) to a destination Feature Type (DWG layer). What you do to it after that is up to you.
In your case, in Workbench simply select the surplus feature types and press the delete key. Then draw connections from your multiple source types to the single remaining output type. That will merge everything onto a single layer. Simple as that. If there're a lot of connections then use View > Windows > Feature Connections to open a GUI that will help make the connections more efficiently. And as someone else correctly mentioned, check the AutoCAD writer settings. There is a 'write attributes?' setting that lets you write to inserts or as extended entity data.
