Hi Kurt,
One issue I've noticed before is that two datasets often don't have
exactly the same coordinates when you look at the coordinates. Check
out the non-matching features in Viewer (with View > Options > Display
Full Decimal Precision turned on).

Sometimes this occurs when the two datasets are different formats -
particularly when the formats store coordinates in different ways. FME
sometimes needs to do an integer-float conversion on one dataset which
can also causes a mismatch.

Whatever the reason, you might find it useful to run both datasets
through CoordinateRounder transformers to make sure that they are both
working to the same number of decimal places. I find this solves
problems in many cases.
