Hi

If you are using a script then take a look at the GENTRANS directive

see http://www.fmepedia.com/index.php/Gentrans

what you have to do is to isolate the pipeline part off the mapping file 
into a seperate file and then use this i conection with the script, I might 
have an exampel somwhere if you are interested
