My suggestion would be to try this.
In FME Universal Translator, for the source dataset, which is DGN in your
case, FME cannot read the projection parameters (hopefullt one day this is
automatic) from a DGN file, so set the Coordinate System to AMG66-52 or
AMG84-52 depending whether the source file is in Geocentric Datum of Australia
1966 or 1984.
Similary for the destination dgn file set the Coordinate System to LL-GDA94,
which is as per your requirement.
Then run the translation. It should work.
A Workbench would be required only if you need to manipualte the DGN file
contents while writing back, minus the projection.

(AMG Z52 or 53) to Lat Long GDA94. Translation appears to run
successfully but no reprojection occurs. I need to set up a workbench
and use reprojector. Has anyhone else seen this?
