Hi Troy, Can't say I've tried it with coldfusion, but one problem I've noticed in this sort of thing is a lack of permissions. ie it works OK when you manually run it because you have the right permissions. When it's run automatically the process doesn't have the right permissions.
For example, a lack of permission to write to a temporary folder would cause FME to fold up pretty quickly. Just a thought. Hope it helps.
