It should be fine. As long as you have ArcFM installed on the computer that has FME installed on, everything should work fine. If that doesn't work, remove EXTCLSID from the GDB_OBJECTCLASSES table. That way, the FME will just see it as a normal geodatabase. When your done, place the EXTCLSID back on. Just make sure you backup your database before you muck around in the GDB tables.
