Definitely. When you create a workspace click the settings button in the "new workspace" dialog and you'll see the "overwrite geodatabase" setting.
If you've already got a workspace set up, then check the navigation pane, dataset parameters for the overwrite setting. See... http://www.fmepedia.com/index.php/Sandbox ...for a screenshot.
