For what it's worth, I have a heavily modified version of Options.java (which I think may break something in the tools directory). This version is an attempt to unify the processing of standard and user config files and the command line options. In my testing I have included a default user config file, which happens to be .../build/classes/conf/userconfig.xml, and which happens to be empty, and which is threfore always processed. It solves the problem of not having a command line.
