Try writing the byte array to a file besides sending it back to the browser. If the written PDF is fine, then it's not something in FOP but something between the servlet (or web container) and the browser. You can also "wget" the PDF from the servlet and check if it's just the browser having a problem or if it's rather on the web container side.
