URL are resolved relatively to FOP base URL (see FOP configuration). Try this 
echo shell_exec('fop -xml books.xml -xsl books.xsl -pdf ' . 
'./var/www/<project>/web/pdf/' . $rechnungsnummer . '.pdf');
